CS 4 (INDD 6.04) for Leonard or expert

I recently took my CS4 from 6.01 to 6.04.
Immediately we started having a strange issue with the fonts.
IE, we use the pdf to extract font information out. We used to have the subset fonts set to 100 percent.
Once I changed to 6.04 the only way I could get the same information was to change to 0 percent subset.
I found this strange.
Any thoughts?

HOW are you extracting font information? What font information are you extracting?

Can you post a sample PDF that demonstrates the problem?
